Check your cables they may be loose, or you may try changing your cables, Sounds like they may not be tight enough, cables may have a bad wire some where and when you start your engine its the vibration that causes it to shake loose.
I don’t think the issue is the Bose system actively equalizing anything. Bose systems require special line level converters and can be very tricky depending on which system Bose system. I recommend you use a Peripheral SVen2. If the system has a subwoofer in the console, I recommend you tap your signal source there.
There are a few systems that have a “digital” unit and they need a special adapter. The way to tell on that is if you turn up the volume control rapidly, the volume increases at a delayed rate.
